Flynn joined the Waterford minor hurling team in the early 1990s and went on to win a Munster medal with the team in 1992. By this stage he was also a member of the Waterford under-21 panel. He came on as a substitute to win a Munster under-21 medal in 1992 also. Waterford subsequently went on to win the All-Ireland title that year. Two years later in 1994 Flynn won his second Munster medal with the under-21 side.
Flynn made his senior championship debut in 1993. For almost a decade after this Waterford hurling was in the doldrums. In 2002 Flynn finally captured his first senior Munster medal. It was Waterford's first provinvial title since 1963. Unfortunately Flynn's side were later defeated in the All-Ireland semi-final. Two years later in 2004 he won a second Munster medal following a thrilling game against Cork. Once again Waterford were later defeated in the All-Ireland semi-final. The following few years have brought little success for Flynn and Waterford. In 2005 and 2006 they reached the All-Ireland knock-out series, however, they were beaten on both occasions by Cork. In spite of this lack of success Flynn has often been cited as one of the best free and penalty takers in Ireland.
Flynn came off the bench in the National Hurling League final in 2007 as Waterford defeated Kilkenny to win their first league crown in 44 years. He later won a third Munster medal following Waterford's defeat of Limerick in the provincial final.
Flynn has also won four Railway Cup medals with Munster.
